Sorry this took so long, I've been busy this week. This is what I did:
First, remove the factory amp by disconnecting the cables if they're still intact. Don't worry about them because if you're using an aftermarket stereo chances are they aren't connected to anything. Then unscrew the 3 philips screws to remove the amplifier.
You'll see mine is missing the giant heatsink. Once you remove the 4 torx screws (2 of which screw directly into the heatsink) and then inside the amplifier you can easily remove the heatsinks and the amplifier PCB. Its been a while and I didn't feel like taking it apart tonight but I think its just 2 screws inside to remove that whole mess.
Once the amplifier board and heatsink is removed, all that's left is the empty case. I used self adhesive velcro on both the amplifier case and the iPod box. Then I put the top back on (without the heatsink it has an open top), routed my cables through the back of the dash and connected them to the back of the stereo.
RED: Sony Unilink Connector
BLUE: RCA cables
GREEN: iPod Dock cable
BLACK: iPod interface module.
Put the box back using its own 3 philips screws and stretch the iPod cable over the top of the glove box.
