Shaking at highway speeds...

I have a 99 Mystique with 100k, V6, ATX and at highway speeds (55ish+) you can feel the car start to shake, Both Tie-rod ends are new and I have two sets of wheels, the stock 15's have brand new Kumho tires on them, the 17's have a set of tires that have another couple thousand in them. This shaking occurs with both sets of wheels/tires on the car, no matter where the wheels are placed, its the same exact thing. It doesn't seem to change when you turn the wheel at all.

I was thinking possibly ball joints? I'm really about out of ideas... The car is going back to stock suspension for the winter so I can check the ball joints when I do the front suspension...

I do have warped brake rotors and am waiting for the rest of my parts to do the SVT brake conversion... Its hard to find anyplace that knows the difference between the E0 and E1 brakes... Everyone has the E1 pads, E0's are all special order... :-/

I did both wheel bearings within 20k ago... Passenger side done at ~80k and Drivers side done at ~90k... I hope its not them again, they don't make any noise whatsoever...
 
Check tie rods and lower ball joints. How old are the springs and struts ($$$$)? Check engine/tranny mounts and lower control arm bushings.

Edit. Make sure your EGR system is working correctly; no missing tubes or broken hoses and pipes.
