I'm not sure I am closing it correctly. When closed does it popup slightly in the back?
From the outside it should appear to be totally flush with the roof line and properly seal.

hm, good question. Probably just by inspection. I guess you could get a bucket of water and pour it on the moon roof (while on level ground), then see if any water comes inside if you're really curious.

While on leaks
I have a 95 & 2000 that both leak on the passenger side floor when it rains hard. If I park on the right side of a road with a downward curb slope this doesn't happen. Ever experience that?

Cabin air filter clogg, buy a new cabin air filter, open up the cowl and clean out that area with a shop vac, that will fix it.
