misfires after rain storm & passeneger front floor board wet.(long story..sorry)

OK, well my 99 SE 2.5 has 177K miles, and has had alot of stuff replaced in the last year, new coil, wires and plugs. New injectors, MAF, SVT UIM, LIM, TB and a short ram intake kit. Rebuilt the alt, replaced the a/c compressor, fuel filter and fuel pump. Anyways, the last few months the car has been running great, not getting the MPG i have been looking for, especially with the a/c running, it seems i can only get 21-22 doing 70-75 on the freeway, to where with the a/c off and windows down i can get 27-28 doing the same speed, which to me doesn't make any sense, but it is what it is.

Well i drove home from Austin to Huntsville last Friday via Houston and had a total of 275 miles on the tank and parked the car in front of my house as usual and it didn't move or get started till tonite. Where its parked in front of my house is on about a 45 degree angle front end down. Tonite around 6 pm we got a nice rain shower for about 45 mins and about 7:30 or so when i went to get in the car and head back to Austin for the week the car had a misfire while idling, which it sometimes does for a second or two and clears up, so i didn't pay much attention and went back into the house to grab a few things before heading out, well when i came back out the CEL was flashing and it was missing pretty bad. Well to make a long story short i checked everything over and didn't find anything, i had 5 codes in the ecm, EGR flow excessive and insufficient, cyl #5 misfire, bank 1 sensor 2 O2 malfunction(this one has been active for several months and CEL is normally on from this code) and a system lean code bank 2 i believe.

I had to get back to Austin, so i drove with it hoping it would clear itself up, well as i got close to my place in Rustin it started to idle better, nice and smooth but bucked and misses under any kind of load. I got the car unloaded and pulled back the passenger side floor mat and a nice size water puddle was staring back at me, and it wasn't coolant. well right above the puddle is where the pcm is hanging down from the firewall, anybody think the water was running down onto and into the pcm while leaking onto the floor and this is the cause of my misfire issue? Anybody have a similar problem?
 
did you use alittle dielectric grease when you installed the new plug wires? just alittle bit around the bottom of the boot may clear up missfires caused by bad weather.
 
Yes I did put dielectric grease in the plug boots when I installed the plug wires. Ill have to look at the cabin air filter, I did take it apart awhile back to clean it and the foam seal was in pretty sad shape. Thanks for the replies.
 
Ok, update. Took the cowl panels off and sure enough my cabin air filter piece that sits against the firewall had virtually no seal on it at all!! So im going to assume this is my water leak issue, went to home depot and bought a roll of 3/8 wide 3/16 thick waterproof foam and cleaned up the housing groove and layer down a double layer and political it all back together along with a new filter, hopefully this will fix the leak.

As far as the misfire, after sitting all night and till lunch time today I started it up and went to run a few errands and it ran flawless. No miss no bucks just nice and smooth. So I had put dielectric grease on the plug ends of the boots but decided id put some on the coil end as well. Guess ill wait and see if after the next rain storm its fixed or not.
 
well, im going to bring this back up, as im still having the same problem. Normally the car runs great, but after a rain storm it will run rough and has a misfire on #5 cylinder. Ive checked the plug wires, put dielectric grease but nothing has been a permanent fix. I normally have a bank 1 sensor 2 O2 malfunction code, just haven't gotten around to replacing the O2 sensor yet, but after it rains i get usually #5 cylinder misfire, or sometimes a multiple cylinder misfire code, EGR flow in sufficient and EGR flow Excessive codes and the DPFE has been replaced recently and a system lean bank 1 code. weather i drive it or not, and no matter how much i drive it, the next day after the rain it runs rough, but the day after that it will run fine with no issues.

Ive jiggled the wiring, pulled the plug wires, but nothing seems to be saying hey im the problem. I'm starting to wonder if its the computer. Anybody got any ideas? this is starting to get really old and frustrating.
 
What plugs did you put in? I hope either OEM or Autolite double plats. If not you're asking for trouble. Also I've seen crummy plug wire brands last a short while on Duratecs. I'd also recomment Autolite or OEM only.

I had this problem 3 times. Spark plug boot would allow the spark to ark through it and hit the valve cover instead of going through the spark plug. The Ford Racing wires lasted a bit longer than the OEM. Aftermarket were crap and lasted about 5k miles.

I had some NGK Single Platinums at first, but was having some issues, and swapped them out for some autolite double platinum and it ran alot better, as far as plug wires go i have a set of Massive plug wires, but have been thinking about switching them out for some OEM wires just to see if that fixes my problem. These are suppose to be good wires but i have my doubts after reading several post and people saying stick with OEM or have issues.
 
When it is dry outside and the car is running good, start it up, take a little spray bottle and spray the coil pack a few times with water. I have had aftermarket coil packs go bad and misfires on the coil pack itself. The epoxy cracks and then the spark arcs there and is actually visible when it does it. DO NOT TOUCH ANYTHING WHILE THE CAR IS RUNNING IF YOU SEE THE SPARK, this can hurt you.

You can do the spray test on each spark plug area too and you might be able to spot the problem or notice where you sprayed when it started acting up ;).
 
FWIW, I've got Carquest plug wires on my SVT. They were on the car when I bought it. I've put about 10k on the car since then with zero issues. They seem to be quality wires.
