I bought a 00 SVT earlier this year with a blown engine and I was planning a 3L swap but decided to just pick up a used 2.5L. I don't feel like getting a 3L, building it up, getting a LSD, tune, etc. And I also decided I wanted to keep the 2000 100% bone stock. I have my 98 modded like crazy and no need for another.

Anyways, I'm planning on buying an engine from a 99 SVT with 46k miles. It's a complete long block.

I know there was some changes in displacement and compression bumped up for the 00 SVT.

Will I run into any issues with the factory tune on my 00 running a 99 engine?
 
Pull the PCM with it.

They will both be returnless (if the 99 is a late 99) and have the same size injectors, etc..

Sounds pretty painless, to me.
 
I did the opposite as you, my early 99 return style motor died and I replaced it with a 2000 svt motor. I had to use my old injectors and wire harness, and swap knock sensors. I also had to use my old y pipe because it was a 2 bolt and the 2000 motor came with a 3 bolt. Those are the only differences I can remember.
 
If the 99 is a returnless system, the engine is identical and it is plug and play. If the 99 is early enough to be a return system, just transfer over the things that are different, such as the injectors and fuel rail.

You must use the PCM that came with the car, not the engine. The return style PCM is not compatable with the returnless car.

Not to mension, with the PATS system you wouldn't be able to start the car with a different PCM in it as it would not be programmed to accept your key.
