3L swap no start PATS problem?

the car is a early 99 contour SE sport v6 mtx. Done some searching but no one has all my symptoms. the car will not start. total silence when the key is turned. the story is this... car sat out for a week without a battery while parts were swapped to new engine. engine harness was removed from car with engine. everything is back in car and all connections are hooked up. checked voltage through engine i have power all over the engine. starter,mega fuse...etc when the key is turned like i said there is total silence. i have all accessories working. the fuel pump does not prime and there is no relay click for the starter... nothing. the PATS light does nothing as well. it blinks slowly as normal in accessory but when turned to run the light turns off. tryed all my keys (have 3) and none work. even tried a non-chipped key to see if i could get the PATS light to flash rappidly. Nothing. called ford and they said the computer should not throw out the keys just from sitting and want to do a $100 diagnostic before new keys are coded. if anymore information is needed please ask. I am at a total loss to this issue.

if nothings clicking then you may want to get a multimeter and start checking your power at your ignition wires that lead to your key cylinder and see if they are getting voltage or not.... Maybe you have a blown fuse somewhere....

Are you sure it's a coded key?
 
you said that the main engine harness was removed with the engine, was the same harness put back into that car?

if not you need to put the original main engine harness back into you car
 
check the mega-fuse again and pull the cover. Be certain.

Next check the fuses in the fuse box under the hood, also check the ignition relay - swap it with another & try to start up again. Then check electrical connectors under the fuse box under hood, and then the fuses in the passenger compartment.

Gotta be sup'm simple. Might even be a poor ground - you'll read normal voltages, but when a load is applied the ground is not good enough to transfer any power.
 
where would the PATS module be? There has to be something wrong with it as it is not even flashing when a non chipped key is in... yes this car does have the PATS system i know that for sure. What are the causes for it locking?

The original harness is in the car.
The mega fuse was checked. but that shouldnt have anything to do with starting or the fuel pump.

The PATS system has disengaged the starter and fuel pump i just cant figure out why.
