When I pulled my manifolds off, most of the studs came out...only like 1 or 2 per side stayed in.

Can I re-use them?

yes many just reuse them. personaly when the header install was done on my car I purchased all new hardware.

I like to replace the stud/nut combo with allen head cap screws and lock washers. Much easier to maneuver an allen socket or wrench in there vs a box end.

M8 x 1.25 I do believe

Confirmed

I picked up 20 of these...

Should I use lock washers? Anti-sieze on the threaded part?

I went with new OEM hardware too... but I've been planning on using allen bolts too when I pull the headers off. Wouldn't the heat negate the purpose of the lock washers? I was planning on using tri-lobial bolts (+ washer) though... the OEM nuts are locking nuts (squished).
