I notice that alot of CEG'ers remove the hood liners on their cars and list it as a mod. Why do this? What is the benefit aside from a couple of pounds of weight? Does it have anything to do with underhood heat?

Yes, removing it frees up more space for air to flow around. Its there to quiet engine sounds and if that isn't an issue for you, you should remove it.

Otto cycle (or gasoline engines)are actually more efficient at higher temps. Material concerns (metal melting, plastic parts degrading, rubber burning) limit how hot we design our engines to run.
It's not necessarily true that a cooler engine runs better.
