Ok well my car now has a new fuel pump and filter. It still seems to stutter. It was throwing a cyclinder 5 misfire code still. I took it to the shop for a diagonsis and they told me the fuel injector for the cyclinder was not giving enough fuel. Now my question come in, i figured today i would try to replace the injector. However shucks got me the wring injector( i hate schucks) so i put everything back together. Well now the stutter is much less but still there, i drove alot and it is not throwing a code. So should i a) get another diagonsis b)have shop replace injector and get pissed if it doesnt solve my problems or c) try some fuel injector cleaner or d) any other ideas?

Two cheap and easy things to try first. Yes, one is fuel injector cleaner. The other is check the gap for spark plugs 5 and 1 (should be 0.054 inch).

Replaced sparkplugs within the last 700 miles and i gapped them before they were put in. Additionally because of all the diagonosis the shop has done they have completly ruled out any ignition componets.

I would still follow Tony advice. Someone could have dropped a plug and tweeked the setting during installation and in spite of the shops determnation of it not being an ignition problem it very well could be.

Most certainly run some injector cleaner through the system before changing the injector.

Did you try any of the suggestions in this thread? Or rather, what did you try before going for the drive today?

I Replaced the whole stock intake and had to regap the plugs. Spark and wires tested okay and I didn't find any visible vacum leaks.
Only #6 was still at proper gap. The rest were anything from .58 to.62
I checked these 4 months ago so I'm shocked that they can get that far out of gap in a short period.

Well following the easy theory I just added a bottle of lucas fuel treatment into the tank, however because its not changing anything I guess that leaves checking gaps tomorrow...., why did you recommend just checking just plugs 5 and 1? Also because I suspect the gaps is not the problem what is the next step I should take in troubleshooting this? For a side question, can misfire codes be stored in the computer without activating the CEL? the reason I ask is because I was debating on scanning the car at schucks tomorrow to see if possibly something was there that wouldnt activate the CEL.

"why did you recommend just checking just plugs 5 and 1?"
LOL. Do the cheap and easy ones first. The Cylinder 5 misfire could be due to problems in Cylinder 5 or 1 (as the engine uses a wastefire system, i.e., 5 and 1 fires at the same time.). If that does not solve the problem you may check the rest of the cylinders too.

Most probably not. But sometimes, if it is intermittent (or pending), it might not light up (yet).
