So I read through the FAQ about bypassing the factory amp and all... I installed a new cd player - a Panasonic CQ-C9901U and it sounds amazing already. Is it going to sound better if I were to bypass the amp? I just wanna know if I should do it or not. Thanks

Just about every aftermarket HU will put out more power than the factory amp. The factory amp is junk. I would bypass it if I were you and run your speakers off your HU. Then upgrade to a better amp down the road if you wish.
