Definitely do a flush, even if its not the ATX acting up, since you're due for one anyway. TourDeForce brought up a good point: jerking/hesitation can be caused by ignition problems. Also vacuum leaks can cause erratic behavior. I had hesitation and jerking last year when accelerating above 80mph; turns out it was crappy plugs. Replaced them and the problem went away.
I've also lately been having some strange problems with rough shifting (details are buried somewhere in the Transaxle forum) but I'm going to be looking at ignition and the MAF before I condemn my tranny.
