I have a VCT zetec, and it does not like to be modified . I put a CTA intake and a crankcase ventilator on it once, and it didnt like that. The CEL came on, the RPMs would drop, and it would die. I have SVT front bumper and grill, and would like to get the SVT side skirts and rear bumper to match, but if im going to get that rear bumper, i have to get dual exhaust, it wouldnt be right without.
My question is if i put a Y pipe after my CAT, would that change my exhaust flow enough to bother my VCT? maybe 2 stock mufflers would work best?

The exhaust will work fine with your car. Skim through the thread at the top of this forum called "comprehensive exhaust database" or something like that. It sounds to me like your intake wasn't installed properly and it's leaking air into itself. An unplugged hole in the intake track will make the car run like you mentioned.

you can't put a y-pipe on a car with one exhaust manifold

just get an SVT exhaust and bolt it on from your flexpipe back...

I agree. Opening up the exhaust flow should never make a car run bad.

I did something a little diffrent. I put a y-pipe after the resinater and ran duals off of that. I didn't put a muffler back on. it sounds good and only cost about 60 bucks.

An SVT exhaust system would be a good thing. If you wanna build your own, try trubendz.com, their resonated system with Magnaflows is reported to be quite nice. I heard a Zetec with dual Flowmaster 40 Originals that sounded pretty darn good.

If you wanna get creative, you can get a single inlet/dual outlet muffler placed in your resonator location and then pipe clean exhaust from there, no Y and a little less welding.

Must be that jumbly-wumbly thing happening again.
