I have the exact same car - 98 SE Sport ATX.

I had the exact same symptoms. Beleive it or not, changing the plugs cured my car. I think the problem is that with the car missing so badly at high revs it confuses the transmission. It's expecting the car to make power / rev and the engine doesn't. On my car when it would start hunting I could lift slightly on the throttle and it'd upshift and go about it's business. This really sucked when trying to pass at freeway speeds..... or even merging onto a freeway.

The plugs (Motorcraft) cured my car.
