Having just gone through this very thing I would say do the speakers first. I put a Nakamichi HU in my car first through the stock speakers. There was absolutaly NO difference in sound qaulity! Last week I just got around to installing my new speakers and man what a difference. I then out of curiosity I removed the Nak and reinstalled the factory HU, it still sounded great. The stock speakers are the biggest joke I've ever seen. They are made out of PLASTIC! The frames are plastic and they have no tweeter, only a whizzer cone. They are the cheapest things I've ever seen. I can not beleive Ford has the balls to call this crap a PREMIUM SOUND SYSTEM! 
Finally got the speakers installed, eh? I was wondering when you were going to get that done!
