Here's the procedure from Ford service cd:

Window Regulator - Front Door, Powered

Removal

1. Disconnect the battery ground cable.
2. Remove the door trim panel. For additional information, refer to «Section 501-05».
3. Remove the door speaker. For additional information, refer to «Section 415-03».
4. CAUTION:
Do not touch the adhesive surface as re - bonding will be impaired. Do not attempt to peel the watershield from the door without cutting the Butyl.
- Locally peel back the door watershield.
- Using a plastic knife, cut through the Butyl strip to enable the watershield to be peeled back.

5. Reconnect the battery ground cable.
6. Remove the window retaining bolts.
- Align the window retaining bolts with the access holes.
7. Disconnect the battery ground cable.


8 Raise and support the glass in the fully closed position.
9. Detach the regulator assembly and motor.
- Remove the regulator assembly bolts and allow the assembly to rest in the bottom of the door.
- Remove the regulator motor (three bolts), or manual regulator winder (two bolts), and allow the assembly to rest in the bottom of the door.
10. Disconnect the regulator motor electrical connector.
11. Remove the regulator assembly and motor.
12. Remove the motor mounting plate nut.
- Remove the nut.
- Remove the mounting plate.
13. Remove the motor mounting bushes.

Installation
1. To install, reverse the removal procedure.



Section I've put in bold does seem to imply you operate window regulator motor to position window. Obviously a problem if that's what you've set out to replace.
