KKM Intake, Ford Racing 9mm wires as well, replaced PCV and fuel filter, and cleaned the IAC already. Custom 2.5 catback exhaust.

Maybe clean the Throttle body as well?

After all the modding have you put in a chip?
IF not I would believe you are running lean do to the MAF.
Most people I know have done the same mods except for the MAF and have no issues.
Easy way to find out is reset your PCM and put on stock MAF.
You could check for vacum leaks as this would cause you to run lean too.
I would clean the manifolds and TB anyways as this is always good to do.
