Do you mean that it seems to shift hard? As in, it shifts really quick and seems to slam into the next gear. Or do you mean that during the time that it takes the tranny to shift from one gear to the next, the enigne runs really rough. Then smooths out after the next gear engages.

If it's the latter, I have no idea. But as for the hard shifts, it could be a host of things. I would suggest that you change your tranny fluid, since it needs to be change completely at least every 20k miles. See if that helps things out any.
