It's simple math people...the oracle told NEO that smith was his EXACT opposite. When you're dealing with numbers, opposite numbers cancel themselves out. So, by letting smith take over himself, neo "cancelled" out smith, which is what destroyed him. I don't know WTF anyone is talking about "machines working through neo." Did you miss the entire speech in reloaded about the mathematics of it all? Definitley made me giggle though. I liked it, the special effects were pretty damn good. The last fight scene gives a good idea of what the superman movie is going to be like. The only thing I would have liked to see is what's going ot happen with this "peace." The architect said everyone still plugged into the matrix will be freed. Alright...so, where are the machines going to get all their power from now? The machines did work through neo. That was part of the deal to stop the war, which is why he went to the machine world. Smith was getting too strong for anyone to control so made a deal that would allow himself to be used as a conduit for the machines to destroy smith, while sacrificing himself in order to help the machines and save zion. That's why when smith assimilated neo at the end, he said 'it's a trick' and then the machine that neo was 'plugged' into sent the virus or whatever it was through neo in order to infect and destroy all the smiths.
If you go back to what the Oracle said, it makes more sense: she told Neo that Smith was his negative opposite, and that the Architect's job was to keep the equation balanced. Neo and Smith together balanced the equation, so when Smith assimilated Neo, the equation was unbalanced, allowing the Matrix to re-balance itself by destroying Smith.

I thought just the ones that wanted to be freed were allowed to go. Not everyone.

you know... i think this $%^% w/ the whole peace thing is terrible- it doesn't resolve the movie at all- how are the machines supposed to keep functioning? i don't see how humans could just agree to keep others in the matrix, and if they DID let all the humans out, the machines would just die, because that's where they get their "fuel"
the end shoulda been an all out battle where neo just kicks their @sses, i'm sorry, i'm not one for a typical ending, but that seems like the only option that is "fair" to the humans
PS- that scene where trinity flies up into the clouds, that is one of the most amazing scenes EVER

One of the primary reasons the little girl was placed into the movie was to bring a focus to the line "machines without purpose are deleted." She was a machine with no purpose which is why she was being smuggled into the Matrix for safe-keeping by her father.
The Wachowski brothers wanted to bring a little focus on to that because it is for that reason that Smith is deleted at the end -- once he kills Neo he no longer has a purpose and so he must be deleted.
Aside from the more obvious plot point, there are also some more philosophical reasons to having her in the movie. Sati, her name, is a Buddhist concept. It is a protection against evil encroaching upon good by keeping the mind focused on its' present goal.
