To move on, the TPS has influence over tip in enrichment, It would be a good idea to check it's operation. On occasion I have seen bad DPFE's cause too much EGR without triggering a CEL This can easily be checked by temporarily disabling the ERG valve (remove vacuum line) for a test drive. You should also check the FPR operation with a fuel pressure guage.

Thanks Roger. Since the car ran pretty good before except for the stumble, I'm going to assume the timing was right. The belt was the same length. I bought all Ford parts and compared new to old.
So it appears that you're saying the cam gears are not keyed on these cars? That definitely would require Ford's tool for a gear or cam replacement. The 4.6 is keyed, so there's really no messing it up.
Looks like the computer had the hiccups, since the reset appears to have solved my problems. I'll let her drive it for a week and see how it goes.

You don't need Ford's tool. Zxtuner sells a piece of metal (which you could also make yourself) that you can place in the cams to sorta lock them in place, but it could break the cams if your not careful when setting the tension. What you SHOULD do is buy/build a tool that locks the cam gears. We used a piece of wood to pry on the timing belt which effectively held the cams while we set the torque on the crank pulley.
