I have the Yakima rack, and while my laziness prevents me from getting too much use out of it, I did drive from NJ to NC (500 miles) in a driving rainstorm, and did not have any leaks. And yes, there is a slight gap in the weatherstripping once installed. Just make sure to press the weatherstripping as tightly as possible around the gaps.

I used the vinyl, but still had a problem with a slight rust spot caused by the rack on the driver's door side. Very minor rust, but it's there underneath the weatherstripping nonetheless. I'd say you may be chancing it to not use the vinyl at all.
