The "Y" connection was where the bypass valve vented back into the intake. It doesn't matter if it sucks air bypassing the turbo cause it's all metered after the MAF anyway. I've gotten rid of that and just have a HKS Super Sequential BOV venting to the atmosphere, cause the bypass valve wouldn't hold more than 8psi and I wanted the noise the HKS makes.
That's not a stock exhaust manifold. It's a custom made log manifold using weld els and steel plate. Notice where the turbo bolts to the manifold around the 3rd cylinder.
