Totally wrong. I've aligned about 6 cars today, all with aluminum wheels. Damage to the wheels? None at all.

The only possible scratch marks you can get from alignment tool would be 4 small (1/4") marks on the outside lip of the rim where the rim meets the tire. This is where it is clamped onto the rim, and it would be from complete carelessness as it only needs to be snugged down to keep the tool from falling off or changing position.
