There is a risk that some of the ceramic dust could find it's way into an open exhaust valve so proceed at your own peril.
Many CEG'rs (myself included) have gutted the pre cats this way without any problems, so I'd say the chances for engine damage are pretty minimal, especially if your careful and vacume often.
