If I am reading this correctly... You overfilled your tranny by something like, 7 quarts!! You really need to go outside and drain it!!!
Duratec CD4E's hold about 10 quarts of fluid. When you drained it, you only removed 3.5 quarts - possibly 4 if you lifted the front of the car. Then you added the rest of your 11 quarts, minus the half that you ran through, which by the way did no good. That puts us overfull by 7 quarts!
I am sorry to tell you all this, I really am. Just go outside and take a drain bucket and make a 1 quart mark on the inside. Drain the fluid to the mark, that way you will know exactly how much you removed.
Didn't you check the fluid level after you ran it through the gears?
