I am still using the factory head unit. And as for the yellow box on the wires, I made up a contraption so that the window does not interfere. However, I just recently did this. Are you saying that the problem could have permently cause a problem? I am not really looking forward to doing my own wiring work. Can I just cut, twist, and use electrical tape? Probably not....
