what I got from the first movie was that it is impossible to "defeat" or kill an agent... they take over someones body inside the matrix.. you kill them and the person that they took over die.. not the agent... so how is it going to be possible for him to "defeat" smith?

Technically Agent Smith was defeated in the first film, and he was supposed to die according to the Matrix program. But it seems he became aware this time of his programming and altered it. Which is why he is no longer an agent. Like stated in other threads he probably wants to get rid of the Matrix for good. The only way to do that is to defeat Neo since he is the only one that has the power(choice) to create another Zion once the current Zion is destroyed. At least according to the Architect. I have a feeling Smith and Neo will fight inside and outside of "the Matrix" at some point.
To answer whomever asked how Morpheus escaped once the keymaker got through the door to the mainframe entrance. The keymaker told him which this door will take you home, then told Neo you know which door to take. Also I was wrong, I got confused when they had another black actress at the power plant. I thought she was Naobi, but then when I watched it again I heard Link say she made it back okay.

Neo has trouble defeating Smith precisely because he is no longer an agent. Neo and Smith are basically equals now as shown in the huge fight scene between the two. Neo can still easily defeat regular agents, like he does at the start of the film. It is just that since they are computer programs the Matrix can easily generate more with little difficulty.

Smith has been "set free", "unplugged" (hence the removal of the ear piece) from the Matrix. He's no longer limited by what a programmer wrote as an Agent would be.
He goes into all of it in his long diatribe before the big fight scene.

It intrigues me that unlike today, traditional morals in this movie are thrown aside. Today us as americans would rather not see one person die to save many, which is shown in movies as 'the doctor who to find a cure for mankinds biggest threat needs to sacrifice one human...and is stopped by the hero' this movie defies that logic...and i love it.
