Honkeytonk: I don't think your first theory quite works. Since it looks like there is a major battle between Agent Smith and Neo in Revolutions I don't see how they could be on the same side. Also he did almost try to kill Neo in Reloaded. But maybe his flaw in the matrix allowed Neo to break the infinite loop of The One created by the Architect.
That is included in my theory. Smith does want the Matrix destroyed, and all humans dead. He also hates Neo because Neo's goal is to save humanity. In the next movie, I think Smith will find a way to wipe out both the humans and the matrix, while Neo will be trying to simply destroy the machines. That is why they have the fight. The victor in that fight will destroy the matrix, but if smith wins, he will wipe out humanity as well. If Neo wins, the machines will fall.
Smith is the key in the movie for sure. The architect and the oracle have created this system of "the one" to accelerate the anomaly, so it can get rid of him quicker each time. This time however, Smith is in the picture creating copies of himself. He has the ability to rewrite his own program and invade the minds of one of the humans and rewrite the other agent's programs to his likeness, he seems to have gone unnoticed by the machines thus far (remember when the other agent saw him at the basketball court? He was surprised to see smith) So I think they aren't prepared for the abilities he now posesses.
Naobi wasn't killed, that was a different person. Naobi was on the hovercraft that picked up Morpheus' crew, at least I think she was. Gotta see it again
I want to see what is going to become of the perverted french guy, he seems to carry with him alot of power and will surely be a key player, I also am curious whether the oracle's bodyguard is going to fight with or against Neo. It's going to be a long 6 months
