yes, they did NOT get Zion. The people of Zion were setting up an attack at a critical juncture and were destroyed (most likely because of Smith inhabiting a body activating the EMP and disabling the ships)

Also...at the end of the movie Neo says "and it will, in 24 hours" referring to the fall of Zion. He picked the door which would destroy Zion COMPLETELY. either which door he picked Zion would be destroyed...but he could have piced the one in which he implemented his code into the next "ONE" and picked 7 males and 14 females to be the next rebuilders of Zion...thus starting the cycle over.
since he picked the other door..Zion will fall (unless stopped) and there will be no one to rebuild it. The matrix will end and the machines will find another way to survive...
this is why there is a 3rd movie.
