Another area to check is the seal around the outside of the windows. I've had my car in for some work and they use those window boxes to lock the keys in. Each time I got it back the seal was bent out a little and I'd get wind noise going down the h-way. I just used a roller for seaming wallpaper to press it back down snug against the window and it stopped the noise.
