As far as shutting down goes, it would be rather annoying to have to shutdown before turning the key. So what I would do is get a very small, light duty UPS. They come with software that can automatically shut down the computer when power is lost. So when you turn off the car, it would kick to batteries just long enough for it to properly shut the system down.
