I had a similar problem, Ford replaced the rubber seal/strip that runs along the bottom of the door. There are also weep holes that need to be kept clear in the bottom of the door for proper drainage. Make sure there's nothing blocking them otherwise water will puddle in the door and seep into the car, no tot mention you might have rust problems eventually. If that still doesn't fix it, Bill Jenkins sells Mondeo rubber door seals, you put them almost where a sill protector would go. Stops ANYTHING from getting in. Chris Arslanyan has them. What ford did worked for me though.
