So, this leads me to believe that running the KKM somehow damaged the MAF or disrupted the calibration. Any help or advice on this would be appreciated.

This may be off the mark - but check your fresh air zip tube (big accordian tube between MAF and TB) at the little boot where the idle air tube connects. Not too uncommon for them to tear - and switching back from KKM to stock box will open up the tear more causing stalling. I had this when I put my box back in to be smog checked - had to run a couple days with alot of tape around the boot 'till I could get a new fresh air tube.
