You mean the 3L TB must be modified to work with the 2.5 UIM, right? But can't the 3.0 UIM be used along with the block and heads???

Actually the 3L TB would take quite a lot of modification to work. It has nothing to do with the manifold used. The machining is different and it's 180 out.
Modifying a 4.6L 65mm (or 70mm aftermarket) is a much easier task and a better route with the larger 3L engine.

The 3L UIM also would require some tweaking to use, plus the big hood clearance issues...

The 3L LIM needs modification to use as well.

Now dropping in a complete 3L (pan through upper) and you would still need to use a 2.5L TB setup and the previously mentioned hood clearance problems...

Several things.

First, the MAF question. The same MAF can be used for different engines because the PCM is programmed to interpret the voltage output differently. It says right in my ford Service CD that the MAF is the same for 99 contour and 99 Taurus 4valve. In the chart that shows how much aiflow a corresponding voltage equals, the contour and 4Valve taurus have the same specs.
i.e. -- 0.23 volts = 1.06 grams/sec

As far as the 3.0L and SVT throttle body, they are the same casting and are NOT really that different. The hookup for the linkage on the motor I have is a little different. There is a passage for the IAC valve cut into the 3.0 that is not there on the SVt casting. Fill the passage with JB weld, and switch the linkage and you're good to go.
I don't consider that a drastic difference in the T-bodies, but thats my opinion. They bolt up the same and use the same gaskets. They have the exact same throttle blade and inlet/exit diameters too.

are you talking about the throttle cable & mounting bracket? if so, isn't the SVT TB 180 deg from the non-SVT? or do you mean something else...

i thought i read here that the 2.5 IMs also need modifications. what's easier? what fits? since i don't have an SVT i like the idea of dropping an entire 3L into the bay. i acknowledge that there is a hood clearance issue. would that be met by switching to a dry sump oil pan so that the engine can sit lower in the car? or would my transmission be dragging along on the road then?

Lowering the engine would put the whole drivetrain geometry out of whack, not good. Your best bet is to relocate the IAC (the highest point on the 3 liter upper) to a different location if you want to use that upper intake. The 2.5 intakes require no modification to work...

FYI The 98 explorer 4.0 used a 65MM TB and it's the same exact size as the mustang wink
