Really it depends on what you want to do with the car. Killer daily driver, 3 liter with any of the same bolt ons already available. With the availability of electric water pumps now (if you can afford one), use the 3 liter heads to keep the larger valves. This will also keep the option of boost open to you in the future.
chknhwk, I use '98+ 3 liter DOHC engines in rebuildable condition.
