Suspension:
chassis stiffening first, get some full-length subframe connectors from maximummotorsports.
Then try upgrading the struts/shocks/springs. The Bullitt kit is a decent upgrade for the price (like $360) and isn't harsh at all (600/250#). They use revalved Tokiko's. Upgrading from that would be something like I've got, Bilstein dampers with 850/300# springs. Caster/camber plates let you dial in tons of caster for a much better "on-center" feel on the highway. I'm running Maxmotorsports plates.

From there you can do stuff like rear LCA's (Griggs and MM both have good, non-binding setups) and panhard bars. This is good enough for 95% of the people out there. Taking it further (either a parallel 4-link or torque-arm setup) is usually over-kill for street driving.

If you're planning on sticking N/A, 3.73's are a good gear for the 4.6 GT's. An aluminum driveshaft is a must. Also, upgrade the shifter to a Pro5.0 or Tri-ax before you kill a shift-fork in the T45.

If you're gonna put a blower on it, then hold off on intake mods. If not, then do some basic stuff like a Densecharger (PVC cold-air kit) and a Pro-M. Shorty headers on a 4.6 GT are about worthless (2-3hp). X-pipes (Bassani, Magnaflow) are a proven mod. Depending on your rear suspension plans, hold off on the catback.
