I have been working on that. The schematic shows that we can cut the output wires of the panic circuit that go to the horn and the lights. What steve and I have come up with is a plan to make an add on module that will allow the panic button to open and close the windows. The current module has all the features previously described with the addition of an auxiliary output that can be used to drive anything you want. However the output uses the internal timers for the sunroof so that means that the auxiliary only operates at the same time and in conjunction with the sunroof.
What we propose is the following:
Retask the panic button to operate the windows. It will 'sense' the last button pushed on the remote, and then wait for a push of the panic button. If you hit 'unlock' and then the panic button, then the windows will roll down. If you hit 'lock' and then the panic button, then it will roll the windows up.
This gives the flexibility of rolling the windows up and down without opening/closing the roof at the same time. The beauty of it is that it can also be bought and installed without the use of the sunroof module for those people who have no sunroof.
The system will comprise the above mentioned module. Then a simpler module for each door will be added that also provides one-touch open/close for that door. This gives the option to save money by only making the desired number of windows operational.
The whole design is meant to be modular to make the design simple for us and the installation simpler as well.
We will work on making this a reality over the next six months, but the sunroof module is already almost done.

Namely, instead of the combination of unlock/lock button pushes, perhaps you could retask the Panic button (or at least make it possible for the panic button to be retasked).
In todays world, car alarms go off all the time, and no one pays attention to them. Why, I have set my panic alarm off in a busy mall parking lot (during the X-mas season in fact), and didn't have a single person turn their head. This leads me to believe that the panic button and alarm are useless.
Could you retask the panic button for use with your system? Regardless, when you get these bad boys made, I am definately interesed in getting one.
