In the ballpark of $700 to R & R the trans (not including actually working on it or any parts).
What about just doing the tranny cocktail (again), that may help flush it if that is the problem. Plus, if you've cut it down (the shifter) it may be possible that 3rd is in a different "spot" now and you have to get used to it. I know, long shot, but it has happened before.
