As much as this is a shock to me I would pick the ATX over the MTX.
I agree that the automatic that the Z24 gets is in a class of its own as far as automatics go; my brother has a '97 Z24 ATX and the way it bangs off its shifts at redline is phenomonal. With that said, I'll pick a s***ty MTX over the best automatic anyday. If I went back to an automatic now, I'd die of terminal boredom.

And are you sure the Z24 still gets a crappy manual? Up until '98 it got a MTX from Isuzu that couldn't handle the engine's output. The guy who sold me my CSVT used to own a '97 manual Z24; worse, he took it to a strip and drag raced it. At about 36,005 miles the transmission came apart on him. frown

The '99-current Z24s get a manual tranny from Getrag that is supposed to be much nicer, but I've only shifted it sitting still (at the auto show). Have you driven the current Z24 MTX? Is it still pretty bad?
