The "brain" will usually have a "click" or "whirr" sound when you lock or unlock using the remote. Most times it is under the drivers' side (close to the steering column) for an aftermarket system.
As suggested by red99seport, if you aren't comfortable with messing with the wires, "take your car to an electronics shop and ask them to troubleshoot and disable that feature."
