Even if it does run continuously with the key in the run position, I don't see the harm. Assuming you don't leave it in run for long periods of time.
The worst thing I can imagine is a quick battery drain, but who leaves it in key-on-engine-off unless doing some diagnostic work?
The trouble (or money) to find the problem may not be worth it.
