"on top of this i also have bad back fire out the intake .. i rev the car and let off and BANG ! and if i rev and down shift i get it as im shifting ..." This was present before the TH fix. "and the car stumbles a little when given gas little quicker then normal almos tlike its misfireing , as well as a gurgle / pop sound out the intake snorkle"

"is this bad or harmfull ?" Yes, to the catalytic converters
"fixes ?" Maybe UIM/LIM cleaning including new fuel regulator, new spark plugs and wires.
Someone else (maybe warmonger or others with custom chips) may want to comment on the custom chip.

Maybe he unplugged something and didn't remember to reconnect it. the TH fix will NOT cause this on it's own...sorry.

Agreed. Something else is wrong. I'd suspect plug wires or a fouled plug.
Must be that jumbly-wumbly thing happening again.

okay lol let me correct my post ...
i had the back fire even before the TH fix so i know they are not hand in hand ..
yes every things hooked back up iv went over it soo many times ... so i know this has nothign to do with it .. i was just pointing out that i had this done ...
okay on top of it all i have new plugs NGK and wires , air filter and have put on a SVT throttle ... and have used intake cleaner to clean.
as well i have a a/f mixture dial in the car and i have it leaned out and it still does it .
car when cold dont like to idle and puffs brownish smoke, the idle just drops off have to play with the gas untill warm ..
and it will stumble then back fire even during driving/shifting .
every thing seems fine IAC,TPS and such
more then likely over looking some thing simple
possibly a temp sensor ? i know some cars use them to adjust a/f mix more so on start up tho

This may be the problem. In addition, is it gapped 0.054 inch? The Contours are very finicky about the spark plugs.
Duratec Maintenance FAQ
"The Duratec requires double-platinum plugs for proper operation. Single platinum or copper plugs will fire but will wear prematurely. Appropriate stock replacements are Motorcraft AGSF32PP/AGSF32PPM or Autolite APP764 (essentially the same plug). The Motorcraft plugs may be hard to come by in your area; the Autolites are perfect substitutes in that case. Don't forget to set the proper gap on your plugs (.054) even if the manufacturer claims they are pre-gapped.
Note that Bosch +4 or NGK Iridiums are hit-or-miss for many Duratec owners. Some people have reported great performance, while others have experience ignition problems. Other kinds of plugs, like Splitfires, are mostly snake oil and should be avoided altogether.

Brown smoke on a cold start, sounds like your pretty darn rich too me. That acounts for the backfire, and the horrible gas mileage. What have you done with the pcm.

rite now im running NGK G-power plugs .. gapped .054
the PCM is new so as it sits theres nothing dont to it . yes the car does seem to be running way way to rich but i dont know how ....
i installed a a/f mix dial in the car and i even leaned it out . the plugs are black as coal ....
i also installed a new o2 sensor as well , car has no cats

Perhaps a bad fuel pressure regulator. Something is dumping way too much fuel into the engine, that is a problem. Perhaps o2 sensors are causing this. Codes?

o2 sensors are new no CEL codes nothing ...
FPR maybe ... no real way of knowing unless i change it eh ?
haha and to top it off if i run the car at higher rpm or give the car [censored] the BATT light comes on ...
bit idles and drives fine other wise and at idle i get 14.2 v and i belive 11.8 with car off lights on ya and i searched this problem lol
ill check the mega fuse and wires its a new alt and batt
