First of all, never ever run a virus scan out of safe mode. Chances are you won't be able to delete the file cause it's in use.
If you still can't get it off in safe mode, then, take the drive out - slave it in another computer and scan it then. Should have no problem deleting the infected files. You can go back and remove the registry keys (if any) later.
