Do you remove the SuperChip when resetting the computer? I would assume you would since chips works of your computers settings. If that were the case what would happen if you reset the computer with chip in.

Leave the chip alone, and just full the ECU fuse or pull the -ve cable on the battery. The chip is not going to lose it's program.
