I think people generally leave the existing wire there, and add another thick wire along side of them. Fishing out the wires is a pita.

run a wire from your battery's + terminal to the alternator, one from the battery - terminal to the ground, and one to augment the engine/chassis ground. That is the how to. The oly way to really get any more detailed is to drive to your house and do it for you, but that isn't happening.
Just run the wires as the originals are. Trace the big red wire on the + terminal all the way to the alternator and then run your own alongside it. Trace the = wire to the ground, it should be very close. Run yours, then find the engine/chassis ground, trace it, and run your own.

Two sets of wires.
And this gives you higher current flow. (And if you have the 2 wire thing goin on, it's also gives 2 paths in case one gets an open somewhere...)

You are running yours along with the factory stuff, hence "run your own alongside it" "Add to the existing wiring, don't remove the old stuff." I don't see where the confusion lies.
Leave the factory cables intact, but run additional wire using the same path.
The benefits are also straightforward. Why use high guage wire for your amplifiers but then use the tiny factory wiring for the charging system that will be supplying that amp?
Any dimming in the headlights you may have experienced will be greatly reduced, and the strain on your electrical system will be less as well since the larger wire help current flow.
Running the wires is a little tedious, but it cost very little and has more noticable benefits than buying a capacitor which actually will cause more strain on your charging system.

i think the grounds u can replace. just the pos line to the alt should be run alongside
