Honestly, it sounds like a case of bad plug wires. It has happened to me and several others `round here. Your shop is right, in that if there was a problem with the tranny, either the O/D would flase or the CEL would come on. One thing they are not right about is the seal issue. A leaking seal can be diagnoised with the tranny in the car by performing a few pressure tests or even removing the valve body cover and using compressed air to check for leaks on some of the pistons. I will bet they told you what they did just to convince you that it was not the tranny.
Try a new set of good plug wires and go from there. The best advice I can give here is not to use the cheap Autozone wires. I really like the Autolite Professionals, but there are several others out there that are just as good.
