I know this probably isn't your problem, but last time I had water on the floorboards (Passenger) it was because of a leaking heater core. I would also check the cowl and make sure water isn't coming into the car from there. I replaced the cabin air filter on my mom's Taurus once, and I had to make sure the cowl was placed on correctly or else water would leak right into the car.
