I have Ground Controls and Konis and was wondering if it matters that my car is raised when I get the alignment then I slam it again once I get it off the rack.

Yes, your suspension geometries change when you change the ride height.

Put your setup at your most driven at level, and get it aligned there. TAKE MEASUREMENTS OF WHEEL WELL LIP TO GROUND! An alignment will be completely worthless unless you plan on driving at an assumed height most of the time. Put your car at the level you want it, measure, get it aligned, write down those measurements, save them!

Okay thanks for the help guys. It's going to be hell of a time trying to get my car on the alignment rack sitting low.
