Make sure your amp gains are properly adjusted. Ideally you want them turned down as far as possible and still get your rated output.
If your not sure, then turn them all the way down. Next, if you always have some bass or treble boosted to suit your taste then leave them in that spot. turn the volume up on the head unit about 3/4. [maybe slightly less if you really have bass and or treble controls cranked up.] Increase the gains until you notice the speakers starting to distort, then back it off a little. If your amp has a seperate gain for each channel, I recomend you fade/balance to each channel with the head unit as you go.
This should be done to any system to help keep the noise floor low, and get maximum dynamic range out of it. Sometimes it reduces the noise to inaudible levels. If you still have noise after this step then start looking at system hook-up.
