Will all aftermarket HUs be compatible with power antennae? Can anyone let me know if they've had any success stories/horrible failures? Thanks!

The three HUs I've had in my car all seemed to work seamlessly the power antenna. I have had one Blau and two Sony's.

Is the Power Antenna hook-up part of the wiring harness? or is there a separate harness needed? If it's plug and play, great.

Most aftermarket head units come both with an amp remote turn on (blue/white) and a power antenna turn on (blue). If you have the premium sound system than you need to use both of these wires since you have an amp and power antenna. If you were to switch these wires you would find that when you put in a cd there's no music and your antenna goes up. Just make sure you go to your local shop and pick up a wiring harness (metra 99-5511) for premium sound and no premium sound (metra 99-1770). And just match colors together from the radio harness to the metra or other OEM wiring intergration harness.
