I was drilling out the rivets on my ball joint when I accidentaly pushed through the rivet and up to the drive axel boot (closest the wheel) and put a small hole in the boot! some goopy stuff oozed out a little. Can I patch it? or do I need to repace it, how hard is that? Will I ruin anything in there if I just let it be?

there should be a kit you can buy to replace it. it has a two part boot so you don't have to take anything apart, used clamps and glue to put it on, should be good until you can properly replace it

I've wondered if the flexible urethane materials, such as window weld or flexane, could be used to do a repair like this. In any case, you will definitely want to get the hole repaired soon. Otherwise, you'll lose your grease and the bearing will be dead meat.
